I'm not sure in this scenario the source of the start message is, can you clarify that for me?
NDLR only passes upstream start stop messages to downstream devices via MIDI B or USB2 regardless of any settings. The setting you mentioned should only send a start message when you hit the Play ALL button or if you send the NDLR a start message on a channel it's listening to. This would cause all NDLR parts to start at once as you are experiencing.
If using B instead of A solves the issue it sounds like this may be caused by the above situation, so as long as it's working, I would just continue using MIDI B going forward.
